چکیده

With the increasing development and use of ontologies in the biomedical domain, opportunities for their utilization in applications and workflows are being created. In this paper, we discuss how the Ontology for Biomedical Investigations (OBI) can be enriched to provide for annotation of Web services. The methodology includes designing ontology analysis diagrams for Web services and analyzing them to find the terms that need to be added to the ontology. The enriched ontology can then be used for annotating the Web services with the help of annotation tools like the one in the RadiantWeb tool-suite. Using annotated Web services to perform service discovery and make service suggestions provides a way to evaluate the validity of the annotations made and the terms added.

Ontorat: Automatic generation and editing of ontology terms

The web-based Ontorat (http://ontorat.hegroup.org/) program has been developed to automatically generate and edit ontology terms from a spreadsheet format input (Excel or tab-delimited file) based on an ontology design pattern (ODP). The Ontorat web interface is intuitive and suitable for users with basic background in Manchester ontology format scripting, the same language used in the Protégé ...

Suggestions for Galaxy Workflow Design Using Semantically Annotated Services

The wide-scale development of ontologies in the bioinformatics domain facilitates their use in the creation of scientific workflows. To speed up the design of workflows, a Service Suggestion Engine is interfaced to the Galaxy Tool Integration and Workflow Platform. This enables users to ask for suggestions (e.g., what operation should go next) while designing workflows with the Galaxy user inte...

Modeling biomedical experimental processes with OBI

BACKGROUND Experimental descriptions are typically stored as free text without using standardized terminology, creating challenges in comparison, reproduction and analysis. These difficulties impose limitations on data exchange and information retrieval. RESULTS The Ontology for Biomedical Investigations (OBI), developed as a global, cross-community effort, provides a resource that represents...

Ontodog: A Web-based Ontology Community View Generator

Reference ontologies are often very large and complex. When applied to a specific application, generally a subset of one reference ontology is needed. Moreover, the labels of ontology terms that were given in the perspective of ontology developers might not be preferred labels to the end users. Therefore, it is desirable to have a community view of a reference ontology that is a subset of the o...

Ontorat: automatic generation of new ontology terms, annotations, and axioms based on ontology design patterns

BACKGROUND It is time-consuming to build an ontology with many terms and axioms. Thus it is desired to automate the process of ontology development. Ontology Design Patterns (ODPs) provide a reusable solution to solve a recurrent modeling problem in the context of ontology engineering. Because ontology terms often follow specific ODPs, the Ontology for Biomedical Investigations (OBI) developers...
